If you don't unsubscribe MODs first, after re-installing the game, Steam will start re-downloading susbcribed content from Workshop and there will be a chance to mess again the game files. Step 1 should remove the entire hoi4 folder in steam (just check it after uninstalling) and step 2 removes whatever was left in your documents (mods and such). I've done this a couple of times without unsubbing mods before and it always works for me.
